Any good estimation tools or project planning tools that allow me to not just define a single number to estimate effort but rather allow more sophisticated ways of estimation such as providing a confidence interval or a mean/derivation combination?

You can play with Guesstimate, a spreadsheet-like tool handling uncertainty.
