The virus was somewhat ironically named it seems since Sin Nombre means nameless or no name.
Yes, they decided to name it so after pushback from the Navajos for the CDC proposal:

  Initially, the CDC proposed to name the virus the Muerto Canyon virus
  after a location in the Navajo Reservation. The Navajo strongly opposed
  any further association with the virus because of the prejudice against
  them the virus had caused, and the Navajo Nation Council voted
  unanimously to request the CDC to find an alternative name.
