Do system prompts ruin OpenAI finetunes or is it just me?

Would appreciate a guide on how to run openai fine-tunes correctly. Have a shit ton of data, trained on system, user & reply but for some reason when I integrated the fine-tuned LLM into my app the model is absolutely cracked (when I use the same system prompt), but works without.
