I have the same issue. I also see a small cog icon in the menu bar whenever I do something like switch apps or chrome tabs. I guess it's an indicator of ghostnote activity, but its sometimes to the left of the ghostnote…
For javascript, eslint (http://eslint.org/) is now what I use. It's more configurable than what has come before it and has good, clear documentation.
